Leaving a lot of points on the board, defense should be fresh though, they've had the end of the 1st half, halftime, and a couple minutes of the 2nd to rest.

Curious where this was quoted from. Here is a quote from the NFL rule book that I found on NFL.com and it doesn't mention anything about being able to call a timeout to prevent the run off so it appears there is conflicting versions:
Article 4
If a replay review inside of one minute of either half results in the on-field ruling being reversed and
the correct ruling would not have stopped the game clock, then the officials will run 10 seconds off the
game clock before permitting the ball to be put in play on the ready-for-play signal. All normal rules
regarding 10-second runoffs will apply.
